When AutoGain is set to auto, VDJ automatically sets the gain to make the overall volume to 0db when the song is loaded (or remember any previous manual modification of the gain). I set it to auto. I also have set audio to -3db. My question is by setting AutoGain to auto does that void my -3db setting?

If you mean the ZeroDB setting then no that is respected.
You need to have Auto+Remember for it to remember any manual adjustments you have made.
