Just bought a new Seagate 250G External Hard Drive (with external power supply)
I was using it last night and creates a whining noise, which is very audible through my pa. It only happens when I load a track and it starts low, goes higher and then stops when the track is loaded.
I had a problem with ground loop previously, so I put on the ground loop isolators before, but it still might be a grounding problem.
Anyone else had this? If so, how did you fix it.

Sounds like a grounding problem to me.
I've used to isolate the ground wire on the power cord to my laptop with a bit tape, and that solved the problem for me. In this case, you should try to isolate the cord to your external harddrive. Should work.

ground loop isolators on output from your mixer to the amps or speakers works for me.
