how can i get my u46 to record the sounds coming from my mixer rather than just the inputs it listens to and still be able to use timecodes

you can't using only that souncard...it only has 2 stereo inputs.
you could either use one timecode and use the other input to record from your board. or use another soundcard to record or use your onboard soundcard (this will be the easiest solution)
