I noticed I had RivaTuner Statistics running while VDJ was open and saw it has a frames per second of around 31-32 FPS. Would it not be prudent to run it at a higher framerate for smoother video transitions (especially on the scrolling waveforms) or at least offer the option for those with a better GPU?

Set your video FPS and skin FPS to 60 to match the probable refresh rate of your monitor. If your CPU or GPU is lower end this is not going to help you but 60 FPS should give best results on descent machine.
