Last night I used automix for about 45 minutes as background music. I set it to fade - remove silence, but three seperate times when the first track started to fade down, it would suddenly go very loud for about half a second, as if you'd caught the fader or something, then continue to fade and the second song would fade up fine. I tried changing the automix type, but it still did it. This is only the second time I've used the automix feature.

I haven't had V6.x automix palying live yet, but I did notice one issue BECAUSE I haven't used it live...I've been using headphones during testing , and when the fade begins with the "monitor knob on the RMX set all the way to "mix," my headphones cut out and I have to move the knob in order to "reset" the headphone setting and hear the mix, and no headphone settings in options seem to change the behavior. While the knob is set to "cue" and PFL is active on the automixing deck, however, headphones operate normally as monitors. It's a minor issue, I admit, but it exists nonetheless, and I sort of stumbled upon it accidentally, so I thought it prudent to mention it.

noticed it with v5 think it may be connected to your Gain setting under options try it disabled

This can happen if you are automixing non scanned songs, the track starts to play before VDJ has had a chance to analyse the track and determine the gain. Were the tracks you were automixing already analysed?
