Each time I set my hot cues for my playlist in the side list tab and autoplay list once I close the app and relaunch it all my hot cues have been deleted, this didn't use to happen - Is there a setting I need to save them ?
Also if I save a playlist when I load it back up again it loads up in alphabetical order rather than the order I had arranged it in - Is there a cure for this ?

Might be lack of write permission for the software, either to Documents folder or the external drive.
Easiest fix is just give VirtualDJ full disc access

Hot cue saves has been fixed thanks ! That's going to save me a lot of time !
Playlists are still be reloaded in alphabetical order though which is really annoying, is there a cure for this ?

in the folder tree or the songs themselves as content of a playlist?
For folder : Drag and drop to rearrange (and this is saved to a file to store order for next time)
For songs : Right-click any column header in the browser when playlist is open, and choose "reset sort order" ... and/or right-click any column header and opt to show the "order" column for easy toggle between different sorts
